As the strategy develops, a rift forms between the humans and the Bilusaludo, one of several alien races that had joined the humans on their exodus from Earth. Their leader, Galu-gu, believes that the secret to defeating Godzilla lies in the use of superhuman powers – namely, the nanometal integration – but Haruo resists, fearing that in defeating monsters, they must not become monsters themselves. Haruo ultimately uses his means for defeating Godzilla Earth to destroy the Mecha-Godzilla city so as to prevent nanometal assimilation, killing Galu-gu. However, his childhood friend, Yuuko, has been absorbed by the nanometal integration and has fallen into a brain dead coma. The human race, once again, is lost. Metphies, commander of the priestly alien race, Exif, marvels at the miraculous survival of Haruo, he begins to attract a following. The Exif has secretly harbored this outcome as their "ultimate goal." Miana and Maina issue warnings against Metphies, while Haruo begins to question mankind's next move. With no means for defeating Godzilla Earth, mankind watches as King Ghidorah, clad in a golden light, descends on the planet. The earth shakes once again with as war moves to a higher dimension. The runaway teen girl Hiyoko, to be voiced by Aya Hirano (Haruhi Suzumiya, Konata in Lucky Star), takes up residence in a tent city nicknamed "Asylum" and becomes involved with the other young residents that launch a street culture festival called "The Asylum Sessions" to counter the plans of profiteer-minded police.

However, the environmental condition differences between that of the Earth and Tau e, which they finally arrived after 20 years were far beyond the predicted numbers, and was not an environment considered to be habitable by human beings. The young man on the emigrant ship: Haruo, who saw his parents killed by Godzilla in front of his eyes when he was 4 years old, had only one thing in his mind for 20 years: to return to the Earth and defeat Godzilla. Shut out from the possibility of emigration, as the living environment in the ship deteriorates, the group of “Earth Returnists” led by Haruo became the majority, and determines to head back to Earth through a dangerous long-distance hyperspace navigation. However, the Earth they have returned has already passed the time of 20,000 years, and has become an unknown world with the ecosystem reigned by Godzilla. At the end, will human beings win back the Earth? And what will Haruo see beyond his fate?
